i'm pretty sure engine compartment is sealed when not running. (valves).
As for air filtration system... it will damage, but the car would still run for a while.

Some of the valves will invariably always be left open, due to the lobes on the camshaft holding them open, when the engine is not running. Water will enter through those valves, into the cylinder, and even past the rings, into the crankcase.
